There is not a wire for your truck bed cap under the bed of your truck. The brown wire at pin 13 of your Body Control Module connector C2280E is your STOP/CHMSL wire you would tap into for the cap brake light. The first thing I would check is to see if there is any corrosion on the pins inside of the in-bed/bumper 7-way as well as the t where the in-bed 7-way connects to the bumper 7-way. I wound also check for wire shorts on as much of the harness as you can. I didn't catch what tow vehicle you have but some in-bed 7-ways can be pinned differently so it will be important that you have the correct in-bed wiring harness. There is a dedicated brake light only wire located up under the dash and to the left of the steering column on your 2009 Chevy Silverado. It is with a wire bundle held together with a white tag. There should be an orange or light blue wire that is the center high mount stop lamp wire (CHMSL) that you could use. It is there on your truck whether it has a brake controller or not.

The only real reason you might not want the excess cord from your gooseneck trailer laying on the bed floor is that it may just expose it a bit more to potential damage during travel, such as from additional items you may have in the truck bed, sitting water, etc. With that being said, this is perfectly fine to do and certainly a better alternative to hanging it over the gooseneck like you mentioned which didn't give you enough slack for making sharp turns.

It does indeed sound like the converter box has failed since you verified that you have good power going in but it gets reduced going out therefore all you should need to do to fix the issue is swap out the converter with the Hopkins Tail Light Converter Kit part # HM48895.
